Is it the engine or the tires?
It all started when I got a flat tire. Immediately I put my doughnut in the rear left. 2 hours later I was buying my new rims and tires cause I wasn't gonna cruise with a doughnut for too long. After I got the new ones installed I started hearing the road. Is like a ruuum! ruuum! sound I guess... anyways, sometimes I think is the engine. I got 17" Khumos. Is it the engine or the tires?

It's most likely your tires. You will find that a lot of aftermarket tires are a lot louder than the stock ones.
A good place to check is Tire Rack's or Discount Tire's website. A lot of people do reviews on tires that they've tried and they mention if they are loud or not.
I myself use Yokohama Avid H4's. They don't have the best grip in the world but they are as quiet as my stock tires.

But it amazes me that your idea of a remedy for a flat tire and driving with the doughnut until you could get it repaired, was to buy new rims and tires? Unless you were already considering it, I guess
Anyway - yes, many aftermarket tires are noisier than stock, and the Kumhos have a particularly bad rep in this regard. Although they (supposedly) make up for it in terms of grip and handling! Read reviews at miata.net and epinions.com

You're right!
I do have better grip and handling with those tires, I mean the turns are like... anyways, I know my remedy for the flat was a bit extreme. Well actually I had already been thinking about buying rims and tires, not this soon though. Another thing, my front tires were all slick... my remedy, switched them with the ones in the back... the consequence flat tire, I mean I was expecting it but not so soon you know?
