Key fob/remote programming
Hey guys, I'm looking for some insight. I have a 2006 Mazda3 hatch that I purchased without any of the original fobs, only keys. So I bought two sets of flip keys with the attached remote. When I try to program both of them, the other one will then not work.
In clearer terms, I program the first one, and it works fine. Then I program the second one, and it works fine, but then the first one does not work.
From what I've read, only three remotes can be programmed for the car, so this makes sense why it's happening.
Does anyone know how I might be able to program my second remote since I don't have either of the two original remotes? I'm hoping I don't have to get the dealership involved...

You have to program both of the remotes in the same programming cycle. If you program one, end the process and then start over again with the other it will delete the first one from the computer.
In these instructions you simply do steps 1-7 for the first remote, and then repeat step 7 for every additional remote. Once you're finishing adding all your remotes you go on to step 9.
It may seem annoying, however think of it this way. If you lose a remote you can just run through the programming scheme and invalidate the other remote. Same thing with keys. You have to add all keys (old working ones and new ones) at the same time or it removes them from the computer.
Step 1: Open driver side door and leave open.
Step 2: Lock and Unlock the drivers door using the power door lock switch on the door
Step 3: Insert key into the ignition.
Step 4: Turn Key to ON position and return to Lock (off) position. *Do this 3 times within 10 seconds. LEAVE key in the ignition in Lock (off) position.
Step 5: Close and open the drivers door 3 times. Leave door open after this step
Step 6: ECU should respond by locking and unlocking the doors once.
Step 7: Press any button on remote #1 twice. *ECU responds by locking and unlocking the car doors.
Step 8: Additional remotes, repeat Step 7 for up to 3 remotes total.
Step 9: Remove the key from the ignition and the ECU will respond a final time with a series (about 4) of door locks and unlocks. You're done!

toyomazda, the keyfobs don't have transponders inside them. The OP was programming flip keys which are a combination of a key module with the remote. They click together to make the full flip key itself. The key portion of the flip key has a transponder chip and the rotating mechanism to extend the key.

Yes, they come ready to program. Now that said you're in a bit of a pickle since you have only one key. If you have two working keys you can program in additional ones (up to eight) yourself. If you have only one key then you need to have the dealer program a second key for you via the car's computer. The process takes about 45 minutes and most dealers will charge you $50-75 for it. Some have done it for free, others have quoted upwards of $150 for just the programming.
If you go through all of that then I recommend buying a third regular key as well. Once the second key is added you can add the third key yourself. With 3 keys if you ever lose a key you can just add another one and have three keys again without having to hassle with the dealer programming stuff for you.
What year is your car toyo? The flip remotes which work on the 3 are from the Mx-5 (three button) and Mz6 sedan (four button). The Mx-5 ones costs about five times as much so most people get the four button one and just have a non-functional trunk button (me included). If you have a 2007 or newer model then you're sort of SOL as far as OEM solutions as Mazda changed the KEU that year and there aren't any OEM flip keys you can get which work with the 3. If you do have a '07+ model then pretty much your only option are aftermarket housings which you transplant your OEM remote circuit board into and do the same with the transponder chip from a key.
