Can you help me out?

Hey guys and gals. I haven't been around for awhile now but have a question. I gave my wife the Protege 5 and got rid of her '95 240sx and got an '05 Polar White Scion xB and I must say I love this thing but I got a question about crossovers. I have the Avic-n1 and I have a JBL BP600.1 sub amp. The Pioneer has a low pass x-over on the sub out that is adjustable between 50-80-120 hz and the jbl has a low pass x-over built in as well. Neither one can be turned off. The pioneer sub out can be turned off but the x-over can't. The jbl is always on as well since it is a monoblock they didn't let you choose fullrange just low pass. So what will happen with the 2 x-overs on? Should I try to have them exactly the same or what? It just doesn't sound right the way it is right now. Sounds like the frequencies are way off due to having 2 x-overs maybe fighting each other. Someone please clarify this for me.
