So I recently bought a P5 thad had the foglights and foglight harness taken off. I bought new foglights and foglight harness for the car. While the foglight harness connects with the foglights correctly, the other end does not fit with the connector hanging down from the passenger headlight assembley! The one hanging down accepts a 3 prong while the end of the harness is a two prong!

Is there some intermediate connector to use?

it sounds like you have the harness from a sedan. the harness for the protege5 is part number, BN5V-51-688A

it will directly plug in to the fog and the harnes connection to the car. no other hardware necessary. although your alternative is to splice the cut the connectors off both ends and join it with some wirenuts or splices.
